I know this can be done on the 8 mbit carts, because I've done it. Can it also be done on 1 mbit using the usb programmer? I want to reprogram another 29F010 flash rom, and this seems like it would be an easy way to do it.

You mean pop the 29c010 in the socket of the 1mb cartridge and use the programmer. Yes, that would be no problem. You can even program it from your Atari, using the hot-plug routine.
